Colmenarejo lies in the northwest of the Community of Madrid, in the foothills of the Sierra de Guadarrama. It borders El Escorial to the north, Galapagar to the east, Villanueva del Pardillo to the south and Valdemorillo to the west. Within the municipality is a campus of the Carlos III University of Madrid.
The municipality reaches the east bank of the Valmayor reservoir, the second largest by capacity in the Community of Madrid. By road, the only way in is from Galapagar or Valdemorillo.
